Python code: rendering mouse atlas

Output Details

This script extracts STN and PSTN from an Allen CCF annotation volume and produces smoothed VTK meshes and an orthographic rotation series. Method summary: A binary mask is generated for each structure identifier. Triangular surfaces are extracted at isovalue 0.5 with marching cubes, transformed into world coordinates and smoothed with a windowed-sinc surface filter. Rendering uses an orthographic camera rotated horizontally in 15-degree steps. Dorsal orientation must be verified from the NIfTI orientation codes recorded in the manifest.
